Question

Would a startup employee hired soon after a funding round normally receive a larger compensation package than a similar employee hired several months after the funding round? How should we account for the difference?

You should be paying based on the needs of the position and the qualification of the individual, not how much money is on hand. Continue doing the latter and there is no way to justify it and you'll end up 1)confused and 2) paying everyone the same.
